The Final Fantasy series

In the fan translated version of Final Fantasy II for the NES, an NPC tells the party to revive the power of the orbs. Guy tells her to shut up.
Tiamat appears as a boss in Pandaemonium.

Later versions of Final Fantasy II name the little boy Ricard Highwind looks after "Kain", after Kain Highwind.

The Emperor's overall design resembles (and is likely based on) the Goblin King Jareth from the Jim Henson film Labyrinth.
In later releases of Final Fantasy II, the scene where the Dreadnought pursued Cid's Airship resembled that of the opening for Star Wars: Episode IV A New Hope.
Elements of Leon's character resemble Darth Vader, the central antagonist of the original Star Wars trilogy. Both are former heroes turned to evil, serving the main villain (an emperor, specifically) and wear dark armor and are proficient in magic. Both are blood relatives of at least one of the main protagonists, and later aid them in taking out the main villain.
When encountering the Palamecian Soldiers, they'll sometimes refer to the party as "Rebel Scum", referring to a line the Imperial Officer Renz stated in Star Wars: Episode VI Return of the Jedi.

The Emperor's Japanese name, Kōtei, is a reference to the Yellow Emperor, the purported ancestor to all Chinese and the initiator of Chinese civilization.
Borghen's design bore similarities to Napoleon Bonaparte. Napoleon acted as an emperor, while Borghen merely served one.
