They can be a nuisance to fight, as their special attack Smirk inflicts Stop, and if they are alone they attack with 1000 Needles, doing a guaranteed thousand points of damage to a target, which can be a certain KO if the party is at a lower level. These difficulties are compounded by the fact that Brainpans always appear in twos or threes.
Shadow should throw Fire Scrolls or Lightning Scrolls, as Brainpans are weak to Fire and Lightning-elemental attacks. Thundara and Fira spells also work. Locke can steal Earrings from them, which are useful for boosting the party's magic damage.
